I don't think the drilling woke it up, I think it was a crashing satellite (the splash in the water in the last Coney Island scene?) that also belonged to Tagruato. And the secret ingredient made the monster all agitated and angry. Or something. Apparently there's a mange coming out that explains a lot of the backstory, but while I thought the backstory was awesome during the ARG leading up to release, the movie eclipsed it bigtime and I'm not as concerned anymore.
