They *did* have wasted stat points in S1 and S2.
For example, the ret set had no resilience and dam/healing. Upon the suggestion of Ret pali's they removed the dam/heal and added resilience:

They are very happy with their S3 set.
Same for druids. They were baffled why they had +healing on a melee set. But their S3 gear reflected their request to have it removed:

This request for shaman has been around since shaman hit 70. (Those of us who knew it was a wasted stat anyway. Now it is common knowledge.)
I also think you would be hard pressed to find a class' S3 set that has wasted stat points like the Shaman's S3 Linked set does.
