Do what Rotanee said. Fit a salvaging ship (I use a Cormorant). Run the mission with your main ship. Then either bookmark each room or just fly back there in your salvager and don't turn in the mission. Loot and salvage everything, fly back to your station and then turn in the mission. Dump everything into your Indy's cargohold and then make a run to Jita or wherever when it's full.

I'm sure some uber-leet guy will tell me this idea is dumb, but it works for me and it seems that it would certainly be a step up from where you're at, money wise.
