It's possible to make game carts that work with both, which is what we're likely to see. i.e. you can make a DSi game that takes advantage of the new specs and include code for a backwards compatible version that plays on a normal DS.
Once it catches on more though I imagine the BCDS versions will be dropped, since the spec differences are huge.
As little sense as it makes, it's worked for Nintendo in the past.
